Jarenlang is het er redelijk vredig aan toe gegaan, maar de Aarde wordt nu opnieuw bedreigd, en deze keer heeft de bedreiging van het kwaad twee gezichten.
In een poging de macht over de rijken te grijpen, hebben de tovenaars Shang Tsung en Quan Chi hun krachten gebundeld en bereiden ze zich voor om het verloren leger van de mythologische Drakenkoning weer tot leven te brengen. Als ze daarin slagen, zijn ze niet meer te stoppen. De helden op aarde zullen het wederom moeten opnemen tegen de buitenwereld en de kwade krachten bestrijden.
